Wheaton won its second NCAA Division III National Championship in 2006 thanks to a strong team that posted a dominating postseason run. The Thunder compiled a record of 24-2 over the year, winning its final 18 matches of the year. The 18-match win-streak was highlighted by a 6-0 record in the postseason as Wheaton out-scored opponents 14-0 over its six matches in the NCAA Tournament. Wheaton became the fifth team to post a 0.00 goals against average in the NCAA Division III Tournament and win a National Championship.

On September 23, Wheaton lost a 2-1 decision at Augustana to snap the program's 16-match winning streak. It was the second loss of the 2006 campaign for the Thunder - it was also the last loss of the year for the team. The team posted an 18-0 record following the loss to Augustana, including a 5-0 record in CCIW play in that time as the Thunder out-scored CCIW opponents 20-1 over the five-game span. Wheaton won the CCIW Championship with a 6-1 record in conference play and also won the CCIW Tournament to secure the league's bid to the NCAA Division III Tournament.

Wheaton defeated Carthage 3-0 in the semifinals of the 2006 CCIW Tournament and avenged its loss to Augustana with a 1-0 victory against the Vikings in the CCIW Tournament Championship Game to win the tournament title. Senior midfielder Laura Koontz was recognized as the 2006 CCIW Player of the Year in helping lead Wheaton to the conference's regular season and tournament championships.

Wheaton hosted First and Second Round action of the Division III Tournament in 2006 as the Thunder earned a 2-0 victory against Aurora to open the tournament and picked up a 3-0 win against Macalester College in the second round. Wheaton also hosted a Sectional for the tournament and earned two more shutout wins. The Thunder defeated UW-Eau Claire 2-0 in the Sectional Semifinal and Wheaton advanced to its third Division III Final Four with a 3-0 win against Hardin-Simmons in the Sectional Final.

Wheaton traveled to Lake Buena Vista, Florida, for the 2006 Division III Final Four. The Thunder shut out Virginia Wesleyan 2-0 in the opening National Semifinal match of the Final Four. Taryne Lee and Sarah Richardson each tallied goals in the win.

Wheaton completed its sensational postseason run on November 25 with a 2-0 victory against The College of New Jersey in the Division III National Championship Match. Sarah Richardson scored two first-half goals that allowed Wheaton's defense to do its job and shut the door on the Lions and secure the win. The Thunder defense would not allow the College of New Jersey to get a shot on goal in the first half as Wheaton defenders Bethany Barton, Lauren Lindner and Kira Davis shut down the Lions' attacks. Sophomore Kelly Foltz kept the Lions' leading scorer, Dana DiBruno, from converting her few chances.

Barton was named the Defensive Player of the Tournament, and Richardson was honored as the Offensive Player of the Division III Tournnament. Both players were joined on the All-Tournament Team by Lee and goalkeeper Kristin Eggert. Lee, a freshman, led all players in the Division III Tournament that year with 16 total points as she scored six goals with four assists. Lee's six goals is still tied for the second-highest total ever in one Division III Tournament and her 16 points from the 2006 season is still third in the Division III Tournament record books.

Pete Felske was named the NSCAA Division III Coach of the Year for the second time in his career in 2006.
Laura Koontz was named the National Soccer Coaches Association of America (NSCAA) Division III Player of the Year. The senior tied Wheaton's single-season assist record with 17 assists and she added four goals to tally 25 total points. Koontz, a First Team All-American, was joined on the NSCAA All-America Team by Barton - a Second Team selection.Koontz (First Team) and Barton (First Team) were joined on the 2006 NSCAA Division III All-Central Region Team by Lee (First Team) and Maria Della Torre (Third Team). Head coach Pete Felske was named the NSCAA Division III Coach of the Year for the second time in his career.

Richardson scored a team-high 21 goals for the Thunder in 2006, and she added eight assists for 55 total points. Lee scored 20 goals with 15 assists to set a new school record for assists by a freshman and her goal-scoring effort was the second-highest single-season mark ever by a Wheaton freshman. Della Torre registered eight goals with 10 assists.

The Wheaton defense allowed just 10 goals over its 26 matches in 2006, including only one goal in its final 12 matches of the year. The 18 shutouts recorded by the Thunder in 2006 tied the 2004 National Championship team for the school record for shutouts in a season. Eggert allowed just nine goals in 2,084 minutes of action in the net, posting a 0.39 goals against average for the season.
